[Bootstrap, Org files] Removed tangling of deprecated configurations
All checks were successful
continuous-integration/drone/push Build is passing

This commit removes tangling of deprecated configurations in the
bootstrap script.

It also removes a dunst mention in the spacemacs.org file.
